I found the issue. The problem stems from the {{% syntax in both the highlight and train-category shortcodes. This syntax renders the contained content as Markdown within the shortcode's own scope. Since the highlight shortcode was rendered in an isolated scope without access to the parent page, it couldn't resolve the footnote reference.

The solution: Change {{% to {{< for the inner highlight shortcode. This passes the unrendered content to the train-category expander, which then renders it in the page context where footnotes can be properly resolved.

I applied the change and now it seems to work :)
