Thanks a lot for the very nice software. Cong!
I would like to understand how the software determines the significance of seasonal factors (fixed effects in the model). Typically, we perform ANOVA on both the full cosine model and a reduced model without the cosine term. Thx.

The LMM fitting by the function lmmfit or lmm in FLASHMM gives p-values for the fixed effects, which can be used to determine whether the fixed effects are significant or not. The likelihood ratio test can also be used but only for the ML, not for REML.
